Yes, I don't disagree that he did it to protect Atlantis and everyone else...however, I don't think that contradicts my reading of having done something quite horrid by silencing the city forever...
And I think the two things can totally coexist (some form of guilt for having caused, however incidentally and necessarily, the destruction of something awesome and his continued need to protect himself and everyone from the government...)
